Goals from Shane O’Callaghan and David Mannix brought them level at the break but they fell behind again when Michael Moore was given the freedom of Páirc Uí Chaoimh to slot home.
Stacks secured the final, crucial refereeing decision as they were awarded a penalty that Pa McCarthy tucked away.
Up in Ulster, meanwhile, Slaughtneil beat St. Enda’s 1-10 to 1-9 to claim the SFC title after Chrissy Bradley pointed late on.
